Hakone is mountainous so koyo (fall foliage) commences in higher elevation such as Sengokuhara from mid-Nov and slowly descends downhill to Gora then to Hakone Yumoto where it might peak in late Nov. In mid-Nov, consider visiting Fuji 5-lake @800m+ for peak koyo, which offers unblocked views of Mt Fuji on clear days.

While it's doable to cross the Alpine route in a day, consider staying at least o/n in Murodo @2400m or Midagahara @1900m to enjoy scenery and various hiking trails. Fare is not cheap at over JPY12K+. Matsumoto and Takayama are served by highway bus direct.

Connect Alpico express bus to Nagano station direct in 2 hours. check out bus schedules in advance. The last bus departs roughly at ard 1600 if my memory is correct.
