Or: Thanks for your e-mail giving me the details of [whatever]. Or: Your letter arrived today. Or, informally to a friend: Received.

But, in any case, if you 'acknowledge' a payment, it means you are saying it has been paid (received). You wouldn't acknowledge a payment if you hadn't received it yet.
