We have been there before and stayed in Shinjuku due to the accessability to train station, convenience stores, restaurants, etc. I would like to know if there might be another area that’s similar where we can stay.

The flight would arrive 6:30am Sat Oct 11 (that's a long weekend if relevant). The unconnected flight is out of Haneda JAL to Ishigaki at 14:25.
