It’ll be mid June, i’m thinking 4-5 days in tokyo, 2 days osaka, 2 days kyoto. I appreciate any advice regarding where to book our hotel in Tokyo.

On some days, nothing much happens and the crowds are at a minimum. On the days they have important events, it will be extremely crowded. I'll be reluctant to take 2 small kids. So depends on the days you go.
