Our initial itinerary includes landing in Tokyo on Day 1, spending days 2 to 6 in Tokyo, traveling to Kyoto on Day 7, exploring Kyoto from Day 8 to 10, heading back to Tokyo on Day 11, and flying back home from Tokyo on Day 12.

If you mean Shirakawago, then gasshou house village near Takayama, then your itinerary is not a good one. The detour to go there and back takes too much time unless you also have time for Kanazawa and/or Takayama.

Of course, you will have to be flexible as well as you never know whether a hotel near your stop is available when you get there. I have followed this strategy in the past driving in Europe.
