Rather than etiquette, normal shoes (sneakers) are more convenient for shinto shrines, temples, and castles (especially original castles). They have more or less gravel road or paths unlike churches in Europe. When it rains, sandals are not convenient.

We have been there before and stayed in Shinjuku due to the accessability to train station, convenience stores, restaurants, etc. I would like to know if there might be another area that’s similar where we can stay.
